The distributor connects directly to the MSD 6AL harness, I don't think that will be a problem.

On another note - hopefully Neil will chime in

 take the three blue wires and the brown wire and use them to connect to the MSD red wire?
Yup. Once you unplug the Mopar 5 pin connector and wire in the MSD unit, you will see how the unneeded wires just end up going nowhere and you can remove them.

The old wiring can just, be set aside and not hooked up to coil or EUC. That way you have a spare ignition in case the C.D. fails. The C.D. is wired to the battery and always on. The coil resistor may be used to feed the small red wire, (use the coil wire from the run side of the resistor) since it will not carry current for the CD, and is used only to turn it on with the key.  If you want a fool proof way to eliminate current to the capacitors in the box, remove the negative battery. Now there is no way a spark can be generated from a charged Cap. Those sound system mega caps are also a hazard, and may ignite gasoline spills during a wreck or collision.

Suffice it to say it's all been sorted out long ago.

The cleanest way is to have the correct engine harness before you start, once I had that it was a piece of cake and I didn't want to deal with cutting and hiding unnecessary wires.
