The dash, cluster, steering column was never out of the car. Today I installed the sun visors, rear view mirror and door weatherstrip rail and weatherstripping. I laid the rear portion of the carpet in just to see how it will look.
Q1: Is it more difficult to install the rear quarter glass with the weatherstrip rail in?
Q2: Does one need to glue the carpet in place or will the centre console, bucket seats suffice to keep in in place?
Q3: Does one need to have Jute padding over the rear hump for a better fit? (there is jute padding on the bottom of the moulded carpet)
Q4: Finally, what is the recommended for cutting the front moulded carpet to fit over the slap stick shifter and column mounts?

1. No, you can install the rear quarter glass, no problem. Do not put the Quarter Panel Interior trim there yet and tighten the screws but not too much, because there will be a lot of modification afterwards with the door windows, so as to allign them together.
2. I didn't glue it in my Challenger, the carpet, the seats, the console, the back seat along with rocker sill plates and the quarter panel interior (if you decide to tuck the carpet under it) will keep it well and eventually, over time, the carpet will take the shape of the floors.
3. I wouldn't put a padding there, over time the carpet will take the shape of the floors (as in Q2), but you have to expand the carpet evenly on the floors and press at all places where there are bubbles.
4. I used a scissors, but it was quite difficult to cut it and resulted in a mess. I took a paper cutter knife, it was more easy but still a little difficult to cut it.
