Replaced previous aftermarket stereo. New stereo doing the same thing.

So the stereo that came in my car (Pioneer CD player) didn't work very well when the car was running, worked fine when the engine was off. 

When running, scratchy sound as if a bad connection. 

New Alpine stereo installed. 

Same situation. 

All speakers have been replaced with aftermarket as well as all new wiring.   

What am I doing wrong?

probably need to change your ignition wires.

found it interesting that a cheap handheld AM radio can help track down the source ..  Poor ground at antenna/body was an issue I've dealt with

Just proves the RFI noise is coming through the electrical system & not over the air. 

Does this happen only when playing CDs?

There's no one magic fix... I'm seeing on Youtube a lot of people running amps that have ground issues but you have not specified any equipment other than aftermarket head unit with CD player & speakers.

Does this only happen when playing CD's?  Does the noise change with engine RPM?
The factory used a noise suppressor in the distributor(I see some external on the coil), is that in place? 
There are all kinds of noise filters on the market. The best they have ever done for me is lower the volume of the noise.  Finding the source & eliminating or isolating is the best solution.

For now it's just the head unit with all new speaker wiring and aftermarket speakers in the stock locations.     

I haven't even thought about amps. 

I'll need to upgrade the charging system.

Also.   The coil is aftermarket.
