Tranny makes a thumping noise

Every since i've had this car, (2) years now, it has always made a loud thumping noise when shifting from 2nd to drive. After i've driven it for maybe 10 minutes and it's warmed up, the noise is completely gone and the shift from 2nd to drive is perfectly normal. It is a 727 manual valve body. Suggestions? Fluid level is correct. I always check level while in neutral after it's warmed up.

Sounds like 2nd to 3rd gear overlap. What ratio kickdown apply lever are you running? Mine does that exact same thing right now and I can feel it overlapping. As soon as it warms up it shifts fine. It has a 5.0 lever in it now. I'm going to swap it out to a 4.2 and hopefully that'll cure it.
