There are a series of pins and holes in the quarters and deck filler panel to attach the vinyl top trim. The vinyl itself should be trimmed off in the middle of those pins/holes.  So yes, the vinyl top trim sits down ontop of the vinyl.  You may have to trim off the top layer of the seams...so the trim will sit down tight to the body.

Probably not too helpful for you now, but, when I had my vinyl roof put on I took it to vinyl roof shop.  I picked out the pattern and explained where I wanted the overlap to go on the roof.  A day later, it was done.  From what I remember it wasn’t all that expensive, roughly $150 to $200.

Just throwing that out as an option.  These guys do it for a living; they have the proper glue, they know how to prep the surface, they have the clips, and they can lay the vinyl down straight and even.
Please let us know how it works out for you.

I know a half dozen people who had the exact same issue.(me included) The problem is that the new clips are junk.  The clips are too flexable and don't hold the trim tight to the body....or don't hold the trim at all.  I ended up drilling holes right next to each "pin" and used the bolt-on clips.  A parts store that sells a lot of bodyshop supplies should have the clips.  I bought a pack of 10 for $5.

Hope you remembered to use a good sealant around the T-bolt holes or you'll have a leaker when it rains/gets washed.  :2cents:

Strip caulk wrapped around each stud.  Excess pushed out of each spot.  Once all were tight, the excess was removed.  There shouldn't be any leaks there.
