This summer, I replaced the badly scratched door glass in my 73 Cuda with some used glass. I had to go through quite a few trial and error adjustments, but the diagram below helped me a lot.
I think in your case, you should be able to adjust the glass fore and aft by loosening the adjustment screw on the front slider (see diagram) and then push the glass forward until it clears the qtr. glass seal. You can adjust the fore and aft position of the glass, because the front slider bolts to a tab in the door frame that is slotted.
