Removing or filling glass scratches, not too deep

Used Eastwood glass refinishing kit, worked just ok and was messy but still have some light scratches I'd like to fill in or clean up. Any help or advice? Thanks again, all. Mick

How messy? Would you advise doing it with the glass in and a nice paint job?
