Like someone said, make sure that the rod isn't too long going from the booster to the MC. Were you pulling the pin up in the middle of the proportioning valve while trying to bleed them?

check the fsm for the pushrod length out of the booster. you should be able to turn it with a small wrench. it can cause a feel of bad brakes if not adjusted out far enough.
