Does the thread go through the hole in the stop, or does the screw face the other way?:

I know which way the screw goes in the seat, but which way does the plastic part missing in the above picture go?

Flat side down. As far as I can tell. I can't get a pic without talking the seat back off.

I took a real close look at a couple seats for you. The bulk of that is up inside the seat back, hope that helps.

I'm thinking the stop is the plastic part, not the screw. Why would the plastic part be up out of sight? It wouldn't do anything up there.

The head of the screw "snaps" into the ring (you can see the ring in the one on the left) then you can insert a phillips screwdriver through the hole in the plastic part to install the screw.
