If I understand the pic, mine was filled with seam sealer but near the end where your pic is it actually looks like it was filled with lead to blend it back to the body.

I used Fusor 129.  8 minute work time, looks close to OEM, and it can be sanded/painted in 30 minutes.  The only problem is that it needs a special applicator gun.

I'm not using sealer again, I was currently planning on just flooding the seems with the epoxy primer, but I'm not fully committed yet...

Don't do that. It won't take the flexing and will not only crack the paint, it'll leak again, too. Use a good seam sealer or bonding agent and save yourself the misery.

Any suggestion on bonding agent? Where ever there was seam sealer there was rust, and because the Interior will be bare (race car style) I was looking for a cleaner solution. I saw cavity waxes and items in that vain but haven't been able to find a lot of use cases in the forum...

That iss mostly because the old seam sealer got brittle and cracked letting water in behind it. Use a good quality urethane seam sealer and it will last a lot longer than the old stuff. The other trick id to prime the area first ,then seam sealer, then prime again.
