Yikes!!  I can't help sorry mate but that's the main reason I opted not to re-install a vinyl roof.

Mine-is-far-worse-than-yours.I-am-just-replacing-the-dutchman-panel-and-reskinning-the-roof-with-one-from-a-hardtop-car.Not-something-to-total-the-car-out-for-if-the-rest-is-good.I-learned-pretty-quickly-in-this-hobby-to-make-friends-with-the-MIG-welder.

I had the same problem..not as bad but still rust around those areas.  I found a donor roof that was 99% rust free and did some metallic surgery
