I did the same when I put in my floor. I used the filler neck, held up to the hole, rotated around a little to see the correct angle, then started gringing the hole out with a die grinder.  I also installed the tank from below to eyeball the angle.  I kept enlarging the hole till the filler tube lined right up.    Funny thing is, the old hole was HUGE and when you get a new rubber boot, you'll  see how big that hole can be and still be covered.  I can send up a pic of the smaller hole after I get home if you still aren't sure.

Here's all I drilled out on my cuda for the tube to fit. When you put on the boot, you may want to grind it all the way out, so that you aren't left with a lip to hold water.  If you look at the 3rd pic, you'll see the outside lip on the boot. The hole should end up at this lip. I didn't put my tank in till all of my rear welding and grinding is finished.

Yes, the flat spots are for the filler in either the Cuda or Challenger. You can cut that hole and line up the filler before you weld in the trunk latch mount. I use a die grinder to quickly eat away the metal from the topside.

Yeah, I've used those punches for my electronics projects but that filler hole will end up being an oval about 4"x6".
Try the Die grinder with a barrel shaped carbide tip. It cuts that steel like a hot knife through butter.

Here's a low-res pic from eBay of a NOS trunk floor pan with what looks like the factory hole.  It's very large and oval.

My trunk floor was almost completely gone, so I'm facing the same problem.
