Doesn't the bellhousing and trans need to be indexed to the crankshaft also?
You can mount the bellhousing on the engine and check runouts in the bore.  You have to mount the dial indicator on the crank flange and rotate the crank.  I used a mag base but some sort of clamp would have been better.  I bought one of those mini finger type dial indicators for the job.  If runouts are bad you need to use offset dowels to center the bellhousing which is what I did with the Lakewood housing.  It's a tedious process.

If you open the bellhousing up does it take out the clutch fork pivot mounting bolt holes?
