Getting a complete paint job question

I am now stripping the car of the old paint getting it ready to get painted and my question is, if the car has a vinyl top, which is going to be put back on, and the finish paint will not be seen around the glass, do I have to take out the windshield and back window?

I would recommend removing the windows , it is a bad place for rust  they were poorly painted , it would ber good to get that area sealed up properly
